Jabber supports "proper" encryption with pgp/gpg at the protocol level.
Some clients (JBother) support it others don't (gaim). I use it
sometimes. Also gaim seems to support some kind of hacked encryption
between gaim clients, but i have never used it.
How good these protocols are I have no idea. I use a different GPG
keypair with jabber that i set to expire more often than my standard
GPG keypair.

SILC? OTF [iirc]... already exist. Similarly I think Jabber can be
done over SSH tunnels if you really want to. Host your own server and
let users SSH in to get a secure socket pipe to it.
For the most part it falls under several categories
1. Most of what people chat about aren't secrets
2. Export regulations cause problems, specially for legacy protocols
which came about in the 90s
3. Most developers of IM software are not cryptographers.
