Profile Permissions with NetApp/ Windows Server 2003

We are using NetApp to house our data as well as our Windows 2003 Server
roaming profile and home directories. All of the permissions are set at this
level and set to Replace permissions on child entries. We have recently
noticed an increase in the following issues...
1. Permissions disappearing from anyones profile where ownership has to be
taken from an admin and permissions reset.
2. When roaming profiles are cached locally on any one machine (including
Terminal Servers) the full set of permissions are not inheriting from above,
they are only getting default of Admin, System and specific user.
