Need a Clean Install> don't want to loose access to files

I have 3 HD's. One 40GB WD ATA 100 Application Drive, and
Two 180 GB WD ATA 100 Media Drives. Once I re-installed
Windows and lost access to encrypted files. So my
question is other thanthe certificate in IE>Tools>Internet
Options>...Certificates which I have one is there any
thing else I have to back up?

I plan on shutting down, Unistalling the 2 Media
Drives...Boot Up from CD to Windows XP and do a full clean
install. Basically I have bugs that various tools are not
fixing, so this is the reason for the reinstall. One more
point I also have my Virtual memory file on one of the
media drives does this effect the new install at all?
