The best way to stop a program from starting up is from within the
program itself.
Contrary to what many say, MSCONFIG Startup is not a good place for
this very reason.
Some applications will recreate those entries if the entries are
deleted.
Go to the program itself and look for something like "Load at
startup", "Start at boot" etc.,
Disable it from the application.

MSCONFIG Startup is intended as a troubleshooting tool and as a method
of permanently disabling an application from starting.
