Yes, you need to align the clusters so they can convert to the 4K
clusters NTFS prefers to use. You can use BootitNG's free demo to
"slide" the partition to do this.

Sure. That's what defraggers are for. I don't know if the built-in
defragger can handle this, but I think all the 3rd party ones can.
Usually this entails boot-time defragging. I like PerfectDisk.

Yes, this is a known problem. If your sole purpose of converting to
NTFS is for the enhanced security features, it's better to do a clean
install and select NTFS this time.
