Corrupted or missing file. Help!

I have 4 partitions with a different os in each except 1.
Started out like this- C:Win2K pro D:Music and pictures
E:Win2K advanced server 90 day trial (MCSA). Later got
Win XP Pro and accidently installed on E:. Everything
worked
fine (4 months) until last week. I was rebooting into XP
(computer running slugish) and I received message to the
affect \windows\system32\config\system missing or
corrupted. Get file from setup cd. So then began my
journey into hell.
Long story short, partitions are now as follows- C:new XP
install
D:2K pro E: still screwed up F:Music and pictures
After fresh install of 2K on D: and changing order of boot
list , I then went to boot into XP on C: and received
simmilar message.
Except it says to insert 2000 setup cd and file reads
SYSTEMd. Did seach for boot.ini and got nothing ???
There's much more that went on that I can list but I want
to see if there's a quick answer out there.
