Depends where you set it. If you set it on the default domain policy, any ADMINISTRATOR account (including workstations local admins, if the policy will be linked to them) in the domain will be renamed to that one you specify there, if you set the policy on the Default domain controllers policy it will be the DOMAIN ADMINISTRATOR only and not the local admins from workstations and servers. GPO's work always there where they are linked to.

There is an option to rename the the admin account also in Default
Domain Security Policy. I am confused if it will do the same or it is
a different thing?

Yes, that's the policy made for if you mean the builtin
ADMINISTRATOR. The account will be renamed and you have to choose the
new name for logging on. Or what do you mean?

I want to rename Domain Admin Account in my windows 2003 Domain
Controller. Can i use Domain Controller Security Policy to rename it
and what will happen if i use domain security policy to rename it?
