Ntfs Permissions on a Server 2003 System

Hi.
L am having trouble about how to configure the ntfs permissions on a
workgroup based file system.
l have a huge file archive on an accounting office full of office documents
on different user.
I created usernames for each user on workgroup and l moved whole documents
to the server.
l want to apply user based security over ntfs permissions on user names.
I already moved whole documents to a folder called "documents" and ever
user's documents is under its name folder.
"d:\Documents\"username"\files.
this folder have all user permissions , l mean all users on the network can
access the folder and files.
When l want to change the user permissions on those folders, it doesnt apply
the changings to folders inside it.Even after l click apply these changing
to folders under this folder. but it doesnt apply.
l want to creat new folders with usernames and l want to giwe permissions on
empyty folders and than l want to move the recent documents into these new
folders. how can l do it without changing user permissions which l did
while l creat?
