It might be useful to find out in advance how those doing the audit will
check this. I doubt that they would do as exhaustive an analysis as you are
looking for. They might just select X number of folders at random, Y number
of users, and check the effective permissions against a list of who should
have access to what.
But I'm with CanSpam on this. And further, it is only your job to implement
the security and access controls as given to you. Unfortunately, this
information will come from people having no understanding of the issues who
think all they need say is: give user X access to Y, and never tell you who
should be revoked.

You may want to use xcacls.exe from ResKit and automate it's output into a
text file which you would check with your own eyes.
That would free you from the GUI part, but not provide the "complete
automation" you seem to be asking for.
