If you are actually effectively containing the webs distinct from
each other, i.e. upload in one cannot write to space of another,
etc.. then you are using distinct backend accounts for the
worker app pools so that you have unique identity for NTFS
containment. As such, the quota limits would be defined for
those accounts to effect your objectives.
