Using VPN and Remote Desktop

I want to use Remote Desktop to manage a webserver over the internet. What's
the difference between doing this using Standard RD, RD through the web
administration tool, and creating a VPN tunnel as someone suggested ? I
would imagine the VPN is the most secure, but how do I know I am using the
VPN to connect, and not the regular internet connection?

What I mean is, the webserver/host is directly connected to the internet.
The computer remote controlling the server is connected to the internet
through DSL. If I tell RD to open the computer on xxx.xx.xx.x after opening
a VPN, how do I know the connection isn't being made through the regular DSL
internet connection?
