That depends what type of popups you are talking about.
There are the normal network popups that you can stop by killing the
messenger service (not to be confused with MSN Messenger). These were/are
also used to deliver SPAM on insecure connections.

If you are talking about application popups, there is not a lot you can do
other than write/download an app that will automatically dismiss the popup
when it appears based based on its window class. The risk here is that you
could be missing out on vital information.
