when you install an enterprise root CA, it is automatically added to the
"certification authorities" container in public key
services\services\configuration... container in AD. This is a trusted root
store, same as GPO except it applies forest wide. If you check this location
in AD sites and services (show services node), I am sure you will see it and
the CA will be automatically trusted by all machines in the forest.
