a Win System File Protection problem

The Windows System File Protection says that some system files have been
replaced by an unknown version and wants me to put the Windows 2000 SP2
installation CD into my CD-ROM drive. But, I've got Windows installed from a
network (LAN) disk. There we have the Win 2000 SP3 installation already, and
our SP2 installation CDs are not accepted (probably, the installation files
are in a different directory than expected).
What am I to do? Lots of Windows Update patches are already installed, so I
don't want to run the Windows repair installation.
