I absolutely agree with Dajo's recommendation about a
firewall, I'd strongly urge you to look into one.
However, to directly answer your question about the
messenger service, I'm not aware of anything out of the
box that you would need to be running in an IIS server
config that would be adversely impacted. Certainly if
there are 3rd-party applications, they might have need for
it, but since the messenger service is a "receiver" of
message communications, it's unlikely.
The two most common things needing the service are printer
job notifications for pre-Windows XP system (you can print
without it, you just won't won't get a notice the job is
complete), and for receiving administrative broadcasts and
alerts.
