I believe this is documented either at www.windowsupdate.com or
www.microsoft.com/support Search there for an answer. When you reinstall
or otherwise repair Windows without formatting the partition, you leave a
certain file or folder somewhere that says what updates you have installed.
You need to find and delete that file or folder.

There are a variety of MS tools that use a variety of ways to check for
installed updates. Have you run the Shavlik hfnetchk command line utility
or Microsoft MBSA in hfnetchk command line mode? Those utilities also check
for the presence of installed files.

However, if your method of repair leaves both the files and the registry
values on your computer, then there would be no possible way for these tools
would know that you're missing patches.

Additionally, I think there may be a newsgroup specifically for Windows
update.
