Ah I have seen a similar issue.

Can I use the default inetpub and ftp site as an example?

I set up my IIS ftp for a test and pointed the home directory to D:\ftp

Below that are two folders, uploads and downloads.

I could log on, and I could access the folders by name, but there were no
folders displayed by IE.

I then went back to the inetpub default ftp site directory and created
folders there, uploads and downloads

Despite the fact that these are both empty and the logged in user goes to
the correct place, having those folders in the default root makes them
visible.

HTH, I don't know why this is because I actually don't use the server, just
that it seemed to fix the lack of display.
