Hello Ian,
After connecting to SQL server, both authentications should have the same
effect. Since you can connect to SQL server when logging on as Windows
user, the issue may be a performance issue instead of a connectivity
issues.
Please understand that identifying the causes of a performance issue is
typically very time consuming, and you may spend several days evaluating
the collected information. The complexity of the performance analysis is
not specific to a particular database product or operating system. All
applications are subject to performance constraints because of resource,
design, or usage factors.
To narrow down the issue, I suggest you perform steps below to narrow down
the issue:
1. Make sure both users have the same permissions on the database in SQL
server, then run a simple query on the sample database Northwind to see if
you can reproduce the problem.
If you are unable to reproduce the problem, it indicates that the problem
is special to the query you run before; if you can reproduce the problem,
you need perform further steps to narrow down the issue.
2. Collect the information in the following article when logging on as
Windows and SQL server user. Then analyze the output files.

If the issue still exists after you have used the troubleshooting steps
above, to efficiently troubleshoot a performance issue, we recommend that
you contact Microsoft Product Support Services and open a support incident
and work with a dedicated Support Professional.
To obtain the phone numbers for specific technology request please take a
look at the web site listed below.

I hope above information is helpful.
