A big thank you to Harald Ulriksen for helping me out!
Here is how you can apply SP3 to the named instance of
MSDE that was installed with the .NET Framework SDK
QuickStart tutorials:
(1)
Download SP3 for MSDE (SQL2KDeskSP3.exe) and unpack it.
Make sure to read sp3readme.htm
(2)
Find the msi file that was used to install MSDE as part of
the .NET Framework SDK quickstart tutorials. This is a
named MSDE instance and it is called <machine name>/NetSDK.
Check out http://support.microsoft.com/default.aspx?
scid=kb;EN-US;311762 for how to locate the msi file; mine
was called sql2000.msi.

For convenience, copy the msi file to the msde sp3
subfolder called setup.
(4)
Open a command window and navigate to the msde sp3 folder.
(5)
Run the SP3 service pack from the command line, as follows:
setup.exe /upgradesp setup\sql2000.msi instancename=NetSDK
When the installer has finished, check the version of the
MSDE instance. It should be 8.00.760
