Shares and shared folders are the same thing.

If you've a fair amount of data, yes, in the interests of damage-limitation
you should split it up. Basically give each department its own share, and
(if necessary) give departments read-access to other department's shares, but
only give them write-access to their own.

Where would I set up these user-groups?

That depends if the server has the Active Directory installed on it, or not.

If yes, then it's done under the Active Directory controls in Control
Panel>Administrative Tools.

If No, then it's in the same general location but under Computer
Management>Local Users and Groups.
