Your post is a triffle unclear.
You say

By "updater" do you mean update.exe or Windows Update?
I have seen v1.0 and v1.1 updates and service pack installations
fail when started with IIS running and web applications is use.
Not sure if "fail" is correct term, but hang indefinitely.
Solution seems to be to stop IIS Admin service before updating.
So you are saying that
it hung
after reboot you unintalled all of .Net Framework v1.1
then reinstalled it and still could not update with this patch,
so you then uninstalled framework again
but now Windows Update still wants to install the patch
?
