Here is an update to my original problem:

Ok, I seem to be able to see files in my C: drive now but I didn’t do
anything to make it happen. When I first went into the server today I could
not see my files on the root. I played around a little bit and tried copying
some .log files to the root folder just to see what would happen. As soon as
I did this, the root folder and files became visible. What the heck does
that mean? I noticed that there are some strange files in the root that seem
to be put there when rebooting. They are named t1m4 and t1m4.1 I have no
idea what these files are. They seem to have showed up around the time of
the problem. I deleted the ones not in use and rebooted and those files
showed up again. After rebooting I checked explorer to see if I could still
see the root files and folders and I could. I scanned my C: drive for
viruses but none were found.
