site certificates

I have been having trouble with IE6 despite trying to keep careful
control. On the IE6 forum I was advise to follow the instructions at:-

On querying the instructions I was advised to delete all unknown
entries in both:-
Trusted Root Certificate Authorities and Trusted Publishers.

What I couldn't get advice on was this:-

All of the entries in"Trusted Publishers" are recognisable and
legitimate . There are however many entries in "Trusted Root
Certificate Authorities" and of these the only ones I have any idea
are legitimate are the Microsoft ones. If I try and delete any of the
non MS ones I get the message:-

"Deleting System Root certificates might prevent some Windows
Components form working properly........." etc.

How can I tell if any of the non Microsoft certificates are essential
to the operation of IE6 or will they all prompt to reinstall again?
 For instance there are some Thwaite certificates there for time
stamping data and other relating to secure e-mail (something I am not
using) - I have heard of Thwaite but I have no idea what they are
doing there.

Another dilemma is that as a website developer I run Opera and
Netscape - are any of these certificates related to them or are these
certificates only in relation to IE6 and Windows?

Sorry if this is not the right place to post these questions but I am
nit sure where I should go. This had made me realise that I
understand hardly anything about how this area of the internet works
(bet I'm not alone either :-{)
