Results of using Spybot S&D, AdAware, and CWSShredder

Last Saturday I took copies of AdAware, SpyBot S&D and
CWSShredder to my sister's and ran them on her Windows 98
box. Shredder fixed one regestry key, AdAware found over
200 "objects" and SpyBot found over 600 problems. I let
each program do it's thing and then rebooted. Although
windows booted just fine and everything seemed to be in
order, However when I tried to install ZoneAlarm, it
caused an error message that said some file was missing.
(I don't remember which one.) I then tried to run Word and
got another message about a different file being missing.
Every program on her computer was messed up. I could not
even get to System Information to try to run the System
File Checker.

I finally ened up doing a wipe of the hard drive and
installed Windows ME which was the most recent OS her
system would take without a major upgrade. It is working
fine.

I wonder what I should have done differently though. Is it
possible the Ad and Spy removers were too much for her
system, or could her system have been so compromised that
there was no fixing it?
