First, get a anti-spyware product, such as free adaware:

run it and clean your system
Go into your internet options and increase your security
settings, particularly I would put cookies on 'prompt' and
selectively allow or disallow cookies - these popups are
usually generated from cookies placed on your system.
Adaware also cleans these out.
Next, get yourself a firewall, such as zonealarm.

There is the free version, just the firewall, but in your
case I would suggest buying the Pro version. The Pro
version will give you better cookie control than Internet
Explorer. Run the firewall, all the time.
Next, are you running any antivirus software?
If not, buy some and get it running, and keep it up to
date.
