Still doesn't sound like hacking but a software or hardware problem. Could
be a hard drive problem, a problem with the software or drivers on the
disks, or a firmware problem common to both servers [such as Dell PERC
drivers if you're using those]. For example, we had a problem a year ago
with Dell PERC firmware where Exchange locked up the server during periods
of high disk I/O, such as when a 10MB folder full of emails was deleted.
SQL server and other apps that cause high disk I/O were probably also
affected. Now that you've possibly eliminated failing hardware [not
including the hard drives and any firmware common to both servers], I might
recommend installing or reinstalling Windows and see what happens.
If you were hacked, you'd see it in your firewall and/or sniffer logs,
and/or by doing this:
