Are you issuing personal certificates (for S-MIME) or for
some other purpose (e.g. code-signing)?
Exactly what do you mean by "can no longer use the certificate .." ?

With IE 6 sp1, Win2000 sp3, I have generated a lot of different
types of certs and have not seen any problems with usage (other
than the usual root CA needs to be trusted etc..)
