The windows.exe file belongs to a trojan. Either you have cleaned your computer and a reference to the file is still in startup or your machine isn't clean but that particular file has been damaged. Make sure your computer is completely virus/malware-free.

Standard caveat: If the procedures look too complex - and there is no shame in admitting this isn't your cup of tea - take the machine to a professional computer repair shop (not your local version of BigComputerStore/GeekSquad). Please be aware that not all local shops are skilled at removing malware and even if they are, your computer may be so infested that Windows will need to be clean-installed. Have all your data backed up before you take the machine into a shop.
If you are sure that the computer is 100% clean, you can use the System Configuration Utility to take the entry out of startup. Do not do this until you are sure the machine is clean.
Start>Run>msconfig [enter]
This brings up the System Configuration Utility. Look on the Startup tab and find the probable culprit. Uncheck the box next to its name, Apply and OK out. You don't need to restart immediately, but the next time you do you'll get a dialog saying you've used the Utility. Just tick the box that says in effect, "don't bother me about this again".
Important - Do not use the System Configuration Utility to stop processes. Instead, use Start>Run>services.msc [enter]
