De-louse NTFS without starting OS

Is it possible to boot a machine with W2k to a prompt and
from there run an antivirus scan of an NTFS partition?
My own computers all have FAT and FAT 32 partitions and with
those I can boot from a CD and run a Dos version of F-prot.
Now a female friend says she has been infected with some
virus, despite having F-secure realtime protection, and she
has seen a message/warning telling her that her hard drive
is about to be wiped.
On seeing that warning she phoned her brother who is a
computer pro and he has advised her not to touch the machine
until he comes to town, in some three weeks!
Any suggestion appreciated.
