What "Sharepoint" are you using? There are quite a few, and some using ISAPI
filters to intercept all incoming HTTP requests, which can affect other,
non-Sharepoint based requests.
Also, if you are still using .htr based functionality, you should consider
replacing this with these ASP pages instead:
