IE won't pass authentication to sites it knows aren't on the intranet.
Try adding the domain for the intranet server to the Intranet zone in
IE's security tab.

Beyond that, did this ever work? As in before "the IT people who run
the server played around with web extensions and such"? Without
knowing what they "played with" it's tough to point you to a direction
that may be helpful.
