IIS 6 jscript error

I have a third party program (CodeManager 2004) that uses javascript to open new windows to display information. I have the web site running but the buttons\tabs on the page that reference the javascript:Open Popup function does not work. I'm not sure if there is something in IIS 6 that I need to "Allow" or if this is a programming problem. By nature, I "Allow All" web extensions and turn them off one by one once the web site is functional. Any help is greatly appreciated!
