yes, this happened to us, not only after a reboot, but after any time IIS
was restarted. We were able to fix the problem by adding the SSL port
without making ANY other changes... then stop and restart that web site,
then stop and restart IIS and confirm the port is still there. We also
noticed that the changes to our web site friendly name in the MMC gui also
would disappear at the same time.

It does sound like a bug in Microsoft, but I never bothered calling
Microsoft to confirm, and found nothing in their knowledgebase. Post here
to let me know if this does or does not fix your problem.
