Authentication through web server

Is it even possible to get either hostbased or public key
authentication to work for a user through a web server? Here's my
current setup and why I want to do this.
I am working on an integration between Rational ClearCase and
ClearQuest that is rather complicated. End users do all of their
ClearQuest work with the available web client running on a Windows NT
machine and IIS 4. I installed Cygwin on this machine to get the use
of SSH 3.4p1. I need to SSH to a Red Hat 7.2 Linux machine and run a
few commands on the ClearCase side. Problem is my scripts that contain
SSH commands when kicked off from the web client hang asking for a
password even though I setup hostbased and public key authentication
correctly for a particular user. The setup for this user has been
verified by running simple command line SSH commands. Why doesn't
hostbased work with the web server and what user should I try using?
If I haven't given enough details, I can provide more, including log
files.
