Cygwin will only put files where you tell it to put them.

All the applications should be in /usr/bin within your cygwin directory.
Source code is available, you'll need to check the box in the "Src" column
in the install program though.

Sounds like you just need to get to grips with the install you already have.
Do read around for details on Cygwin, its worth the effort.
