You can spend all the money in the world for firewalls and security
software, but you will never secure anything if you don't learn how to use
and configure what you have. Whether you use Linux or Windows depends on
what you personally need to do and what you are most comfortable with. Did
you get hacked through the web access to your server or through some other
path you left open on the server? And if you were indeed hacked via web
server access was it via a hack that already had a known vulnerability which
had a published patch or reconfiguration? Most problems with windows and IIS
can be avoided by properly configuring the server and your firewall and
keeping up to date with patches and security bulletins.

Although apache on a Linux box has to this point in time been touted as a
more secure platform, you can secure a windows box quite well. If you are
not already familiar with Linux, need to provide web content to your server
with other MS technologies, or wish to monitor and manage your server from
another windows box, then windows may be a better platform for you. All in
all if you are comfortable working within a windows environment then don't
necessarily throw in the towel. Go out and buy a good book on running and
securing a web server on whichever platform you ultimately choose. And if
you are running other services or client applications on the same machine
learn how to secure those too.
