Of course they can get around your fire wall - they come in as part of the
code of the page that you are viewing.

Not that stops popups. You can try Emerald Pop Stop -

No guarantees, but we've been testing it on one machine and things seem to
be doing ok.

Again, the popups are often (maybe most often) caused by code that is part
of the page that you are viewing. (note that there is also spyware that will
cause popups to appear) There is no single one file.
