Have you looked at TrueCrypt? I know that program can be used to encrypt
just about anything. www.trucrypt.org and read through the
documentation.

I like to make two 4GB partitons, one for puppy linux and one as left to

as pendrive. But I like to encrypt the partition having puppy so that it

to achieve this ?
