I advise your to install Greensql - it is MySQL database firewall (GPL).
It will be better if you will download version using subversion.
The existing application version at sourceforge is outdated.
I will release new version in about a week.

do u mean u have to do it at code level or at server level?first thing
i will suggest is to password protect the directory.then have apache
mod_sec etc.
I ask at server level. How to harden Apache, PHP, MySQL etc. On the
web application I have no influence.
Basic OS-Hardening I already did.
