MD5 is not an authentication algorithm. It's a message digest
algorithm, but it is used as a primitive for digital signatures and some
authentication protocols need such signatures. I believe SSH uses MD5
along with RSA to provide such digital signatures for its hostkey-based
authentication protocol, as does SSL when you make it request client
side certificates before connecting.
