    I don't know how this can happen but I have "SSH-1.99-OpenSSH_3.7.1p2"
    And before I had "SSH-1.99-OpenSSH_3.7.1p1", and I have always used the same key generated by PuttyGen, never had problems with it, try this :

    Generate the key with ssh_keygen -b 1024 - t rsa or what ever, take the public key and paste it in authorized_keys and set the chmod 400 on the file
    Then load then try to load the private key generated by ssh_keygen into PuttyGen, see if this helps ... if not , I have no clue what to say as I am using it myself without any problem ... try using the latest version of PuttyGen and Putty and Putty Agent

      Cut and paste the contain of the in PuTTyGen field named " Public key for pasting into OpenSSH authorized_keys2 file:" and not use the key saved with the "Save public key " button which is specific to SSH and not OpenSSH (in my memory).
